This issue is resolved in Backup Exec 2014 or later versions.
In Backup Exec 2014, the older virtual machine entries can be deleted from GUI.
To resolve this issue and receive the new Backup Exec improvements please upgrade to the current version of Backup Exec .

WORKAROUND:
Before performing this workaround, a database needs to be backed up. Please begin surely from below Step 0) to back it up.
The customer will need to download and install SQL Server Management Studio.
Once that is complete, follow these steps:
0) Run \Program Files\Symantec\Backup Exec\Beutility.exe.
1) Right-click an icon of your media server name in [All Media Servers] and select [Dump Database].
2) Copy \Program Files\Symantec\Backup Exec\Data\BEDB.bak to another location.
3) Connect to BEDB using SQL Server Management Studio
4) Expand Databases->BEDB->Tables
5) Locate dbo.ResourceContainer in the Object Explorer
6) Right-click and choose 'Select top 1000 Rows'
7) Find the server desired by inspecting the InterName column
8) Note the ServerID for this server
9) Locate dbo.Resource in the Object Explorer
10) Right-click and choose 'Edit top 200 Rows'
11) Select all of the rows that match ServerID noted in step 8)
12) Right-click and choose 'Delete'
13) Run BE UI Client
14) Select this server in Backup and Restore tab
15) Double-click to slide over to the server details view
16) Select the 'Credentials' tab 15) Click 'Test Credentials' in the ribbon
17) Click 'Test All' in the Test Credentials dialog Basically, this is manually
purging the Resources in BEDB associated with this server. The next time
a 'Test All' is performed, all the Resources will be newly discovered and the
deleted entries.
